I have Fit-PC3 with latest bios and HP ZR30w monitor (2560x1600). Problem is that display blinking all the time with resolution 2560x1600. I have tested it with Accell Mini DP - DVI-D Dual Link (DP-DVI10) and Apple Mini-Displayport - Dual-Link DVI-Adapter. Situation is same with both adapters. I use external usb hub with power supply.
Hardware:
Fit-PC3 Pro 4GB Linux (SCT 2.1.0.333_12)
Accell Mini DP - DVI-D Dual Link (DP-DVI10)
Apple Mini-Displayport - Dual-Link DVI-Adapter
Belkin Flex USB Hub (Full 500mA of power per port)

Operating system is Ubuntu 12.04 but problem is same with Windows 7. I used this FAQ to install video driver.

The problem you described is not related to a video driver but to the DP cable. We have observed this issue with a cheap cables, and it's gone when you use a quality one.

I had the same problem with a Dell U2713HM and a fit-PC3 Basic.
Hard to believe, but I swapped out the Display Port cable for a longer one, and now the problem has stopped.
This also means that the fit-pc3 specs http://www.fit-pc.com/web/fit-pc/fit-pc3-info/#techinfo are wrong- a basic model can run resolution > 1920 x 1200 on Display Port. I'm running 2560 x 1440 right now on CentOS 6.3.
